It is better to discharge up to 12.1 volts or until the last LED on the batteries goes out?

Charge until the lights go out or the charger shuts off. The battery voltage is 14.8V so I don't know why you would stop at 12.1.
 
Ya you don't need to supervise the recharging. It will stop charging and turn off when it's full. Full is 16.8 volts. Deceased is 12 volts.

5% is how many volts? We are talking about discharging with the help of other chargers to reset the battery's memory
 
The percentage is not based on volts. It's based on milliamp hours. 5% will usually end up in the neighborhood of 12.3 to 12.6 volts. But it depends greatly on the health of the cells in the battery.

P2P: is the remaining battery "percent" saved in the log and/or sent to the 3DR/Tower/Solex app for display on the screen....or does the app calculate it from other pieces of data?
 
The smart battery reports live voltage, current, total capacity, and remaining capacity to ArduCopter on the pixhawk. ArducCopter calculates the % remaining using the total and remaining capacity. That calculated % remaining is reported to the data flash log and also received by the GCS and applications, which is what you see on your screen. The applications are not doing any of that math.
